Will an automatic opener damage checks inside the envelope?

No — these machines take a very thin trim from the envelope edge, and cutting depth is adjustable. Set it for your envelope stock and the contents stay untouched.

What are tabs used for?

Wafer seals or tabs hold folded self-mailers closed so they meet postal requirements without an envelope. The EX5776 roll tabs are the standard one-inch format.
